Protein domainsInterPro API (entry by protein)

InterPro

InterPro is a protein family, domain and site classification run by EMBL-EBI. It reports which of its entries match a given protein and where on the sequence. Through ScholarMuse, an agent calls lookup_gene_protein with a gene symbol or UniProt accession and gets the InterPro entries matched on that protein, each with its type and start and end positions.

ScholarMuse tools: lookup_gene_protein. Each successful call uses credits.

Ask your agent

Which InterPro domains does human EGFR have, and at which residues?
List the InterPro families and domains matched on UniProt P04637.
Does mouse Sox2 have an HMG box domain according to InterPro?

What your agent gets back

Every record carries id, source, title, url, license, attribution and retrievedAt. The fields below are the data that comes from InterPro.

lookup_gene_protein

InterPro fills the `domains` list of the merged record. It is fetched only when a UniProt accession was resolved and `include` contains domains (the default).

domains[].id
InterPro accession, for example IPR000719
domains[].name
Entry name
domains[].type
Entry type as given by InterPro
domains[].locations
Start and end residues, up to 10 fragments
domains[].url
URL of the entry at InterPro

What it covers

  • Integrated InterPro entries matched on a UniProtKB protein, with the entry type InterPro assigns.
  • Residue positions of each match on the protein sequence.
  • Any protein that resolves to a UniProt accession, in any organism UniProt covers.

Limits

  • Lookup is by protein only. You cannot search InterPro by domain name or list the proteins that contain a domain.
  • At most 100 entries per protein are read, and at most 10 location fragments per entry.
  • If no UniProt accession is found for the query, the domains list comes back empty.
  • Only InterPro entries are returned, not the member database signatures (such as Pfam) behind them. The request waits up to 25 seconds.

How ScholarMuse reaches InterPro

The connector calls the InterPro API at ebi.ac.uk/interpro/api directly, asking for InterPro entries matched on one UniProt accession. No API key is sent.

Responses are cached for up to 7 days, so a new InterPro release can take that long to appear.

API key: the upstream API can be called without one, so you do not add one.

Licence and attribution

Licence: CC0-1.0

Domain and family annotation from InterPro (ebi.ac.uk/interpro), EMBL-EBI, CC0.

Records that come from InterPro carry this licence and attribution. When you cite the data in a paper, follow InterPro's own citation guidance.

FAQ

ScholarMuse is not an official InterPro product. It is one MCP server for academic data, and its lookup_gene_protein tool queries InterPro. An agent connected to ScholarMuse can use InterPro without a separate server.

No. The InterPro API can be called without a key, and ScholarMuse does not ask you for one. You sign in to ScholarMuse once and your agent calls the tool.

Yes. Each successful call to lookup_gene_protein uses credits, and a call that fails is not charged. Current price: Gene & protein lookup, 1 credit / call.
